The referee opted not to add any additional time in a sombre atmosphere at a stadium famous for its raucous fanbase.
Goals from Marco Reus and Shinji Kagawa sealed the win which kept the heat on Bayern Munich at the top of the table.
Kagawa's goal was barely celebrated by either fans or players as news of the death seemingly made its way to the players.
As the game approached its conclusion, the club tweeted: "There are more important things than football.
They then added: "You'll never walk alone."
After the final whistle had sounded, Dortmund released a statement confirming the tragedy and that another supporter had received treatment.
It read: "During the game there were two tragic incidents in the stadium, in which two fans had to be resuscitated.
"Unfortunately one person didn't make it and has died.
"We are full of sadness and our thoughts are with their families.
"The message is reaching us from hospital that the second person appears to be stable."
